Correct, DiZ placed Roxas into a digital replica of Twilight Town. Such as the computer equipment and Naminè's room, they were simulated along with the town. In a sense, it's part of the computer system which acted as a gateway for Sora and the gang. Sora is really in the actual world, but was connected to the virtual system. Roxas became a part of Sora through this very connection. Perhaps, the computer system allowed DiZ to monitor Naminè's progress. Since Roxas came back to Sora, Sora was able to wake up which is where we begin Sora's journey. Of course, Roxas never truly became a part of Sora until the end of the game, but it really isn't significant to say.

KH 358/2 has more on why Roxas had to be put into that simulated world. It was because the orgainzation tried to kill the real Sora and create a replica by trying to steal his memories through Roxas. Not helping was Roxas decided to become a diffrent indivual this stoped Namine from restorying Roxas so Riku went out and captured Roxas so that he could be placed close enough to Sora that he could feel him and eventually be transfered to him.
